Let's see if I got the story down. If I'm incorrect, tell me!
NOTE:I'll just put enough information so you can grasp the game's story, if you want more in depth information, well... I'll TRY to get them.
NOTE 2:Hayato & Kanna, Jett, and Zen/Dragon Warrior are COMPLETELY optional! Not part of the main story at all (for now...?).

The beginning
The Transcendents
At the beginning of time, the Transcendents were created by the Overseers to look after the worlds (Maple & Pantheon). Both worlds have 3 Transcendents; Maple has Rhinne (Transcendent of time), Alice (Transcendent of life), and the Black Mage (ex Transcendent of light). Pantheon has Chronica (Transcendent of time), Darmoor (Transcendent of life), and ... sorry I don't remember the third... >_<
The past
Aurora:Rise of the Black Mage
Before becoming the Black Mage, this person was the leader of a group, Aurora. Aurora's objective was to study the "Light". Unfortunately, the Mage was corrupted by this light and became the Black Mage. Rejecting his light side, Luminous was born. Aurora protected Luminous until the Black Mage came back for him. Fortunately for Luminous, the Black Mage didn't know how he looked, so Aurora was able to give another child (Lania?) as a sacrifice. Which caused great grief to Luminous.

Kaiser the protector & Angelic Buster
Ever since Kyle, Velderoth, and Tear were little kids, they wanted to beat Magnus for taking over Heliseum. Years later, they spotted weird priests wanting to seize holy relics, Kyle and Tear decided to beat them while Velderoth was searching for help. To protect Tear, Kyle turned into Kaiser, but lost consciousness afterward. To prevent the relic from being taken by the priests, Tear took it first and turned into Angelic Buster. When Velderoth returned with help, he only found a knocked down Kyle.
Ever since Kyle, Velderoth, and Tear were little kids, they wanted to beat Magnus for taking over Heliseum. A Nova who betrayed his world for the sake of power. He was with Darmoor before joining the Black Mage.

Darmoor stole Chronica's powers, so I guess he used this power to teleport Magnus.

A golem like being. Magnus 1-Koed him in front of Luminous, helping him a little?

Guwaru revived, but was then tailored to be a mirror in the Monster Life house... no joke.
Who's Arkarium?
He was a priest of time, working for Rhinne, but he betrayed her. Leading to her current state.
Who's Von Leon?
The corrupted king of an unknown kingdom in El Nath. He joined the Black Mage because he thought the empress's soldiers killed his wife. They said it was Cygnus but it doesn't make sense...

Either Von Leon is extremely gullible and lacks logic either it was a translation error...
Who's Orca and Lotus/Orchid?
Orca is the girl who loves to float around, Lotus is the boy who can posses people. They're twins and count as 1 commander. Lotus was killed by Phantom. Orca became the leader of the Black Wings. She was ultimately defeated by a berserk Lotus. I guess she's the one who told the Resistance where was Gelimer's lab.
Who's Gelimer?
A crazy scientist whose passion for science is unbreakable! He's the one who created Xenon. His loyalty to the Black Mage is darn high too (if not higher than Arkarium's). He "revived" Lotus, but without his soul in the body, it became berserk. He seems to be interested in Pantheon as well...

The Demon's... long! Lost! ... BROTHER! DUN DUN DUUUUUUUN!!!!

2:He spies on the Black Mage by playing the double agent, the hardcore way.
3:Maybe he knows his brother came back, but is frustrated because his brother couldn't protect his home and other things. So he joined the Black Mage to have a chance to fight his brother.
Who's Hilla?
The shamaness of Azwan. She betrayed the kingdom of Azwan by offering it to the Black Mage. She seems to plan on invading Pantheon with Gelimer.

Darmoor was the king of a kingdom in Pantheon when war started, he then got sick of life as it was and his Transcendent powers awakened. He then decided to start a war to end all wars and recreate life as he see fit. Pretty insane! No one saw the Transcendents of Pantheon for now.

Take over Maple world. For no darn reason at that!
How much time passed between the past and the present?
100 years.

I don't think they were even born when Magnus took over Heliseum. Plus Kaiser's powers can only choose newborns as hosts. So I say they were born after Kaiser's death.
